Targeted Proteomics Workshop

16-17th September 2017, Dublin

Instructors:
Ben Collins – ETH Zurich
Brendan MacLean – University of Washington
Christina Ludwig – TU Munich

Content:
The goal of the course will be to introduce theoretical and practical concepts in targeted proteomics. The first day will cover targeted acquisition focusing on selected reaction monitoring (SRM). The second day will extend the concepts of targeted proteomics to cover data independent acquisition (DIA) mass spectrometry with a focus on SWATH-MS. We will introduce the targeted proteomic software environment Skyline and provide hands-on tutorials that demonstrate its functionality for the analysis of SRM and SWATH-MS data. Participants will be required to bring their own laptop with Skyline installed (requires Windows, or a Windows virtual machine for Mac/Linux users). Some basic knowledge of mass spectrometry-based proteomics is assumed.

TPP Course

12-16th September 2017, Dublin

The Seattle Proteome Center (SPC) at ISB offers intensive courses in the use of our suite of open-source software tools designed for the analysis, validation, storage and interpretation of data obtained from large-scale quantitative proteomics experiments and methods, multi-dimensional chromatography and tandem mass spectrometry. Through daily lectures and tutorials, each course participant should become proficient in the use of these tools, which comprise the Trans-Proteomic Pipeline (TPP). More information on the TPP, including software downloads can be found on the
 TPP Wiki page.
The Course also includes instruction on using SPC resources such as PeptideAtlas, SRMAtlas, and related tools for design of targeted proteomics workflows via selected reaction monitoring (SRM/MRM).

Mentoring Day

In a fast-paced environment, it’s often easy to neglect professional growth and development. The annual one-day workshop during International HUPO 2017 is an intensive and interactive meeting designed to provide and practice helpful tools to the early career proteomics researchers for a more effective career development plan. Get re-energized at this workshop and receive invaluable advice and tips to realize your vision including time management, manuscript writing, grant writing, industrial collaborations/job opportunity, giving and receiving feedback and work-life balance. Everyone is welcome at the Mentoring Day, scheduled for Sunday, September 17th 2017 at HUPO Dublin.

This is a joint initiative of ECR, YPIC and EuBIC. Check out the June HUPOST for more details: https://hupo.org/HUPOST/4881443

Cell Signalling Technology Practical Workshop

Post-translational modifications (PTMs), such as phosphorylation, acetylation, methylation, or ubiquitination, are critical regulators of protein activity and function. Understanding the role of PTMs in disease states like cancer and developing therapeutics to combat their decoupled regulation are areas of intense research. Cell Signaling Technology (CST) has developed a proprietary proteomic method, PTMScan® Technology, that overcomes this challenge by using immunoaffinity enrichment to isolate specific modifications of interest from a protease-digested cell or tissue extract.

Liquid Biopsy: Principles, Process and Practices

In the era of personalized medicine it is highly desirable to have non-invasive or minimally invasive methods to measure molecular features and use them to determine and follow longitudinally the health and disease status of an individual. The molecular data obtained from such methods may also help to obtain a broader molecular understanding of disease. One such approach is through proteomics based ‘liquid biopsies’ that can be used to characterize specific disease status and monitor changes over time using repeat sampling of biofluids. While much current research on liquid biopsies uses blood or derivatives thereof, it is evident that other biofluids can be used including urine, sputum, and saliva and cerebro-spinal fluid. Liquid biopsies have the potential to help healthcare professionals screen for disease, stratify patients for the best treatment options, monitor treatment response including the development of treatment-resistance as well as predict treatment response including potential adverse effects (such as toxicity). Liquid biopsies also offer an opportunity to detect diseases at an early stage and monitor recurrence particularly in cases, such as diseases of the central nervous system, where tissue biopsy is difficult. Some would argue the race to deliver the benefits of liquid biopsy that is currently largely based on genomic approaches risks ignoring the potential contribution of proteomics that could be of greater value and utility. The workshop will discuss the principles, process and practice of liquid biopsy in general and the role of proteomics in particular. Attendees will learn about both existing and emerging technologies that can be used for the pursuit of new liquid biopsy based tests and through interactive discussion will explore the challenges of delivering such protein based liquid biopsies to clinical use..

Core Facilities Workshop

17th September 2017, Dublin

Most universities and research institutes nowadays require a large number of core facilities and resources to support their life sciences innovation ecosystem. As proteomics continues to grow, so does the effective integration and running of these facilities. There are numerous application areas where such facilities are nestled, whether these be in hospitals or chemistry departments.

Maintaining in-need services, financial viability and promoting the facilities in an academic environment can be challenging for core facilities. This preconference workshop will review and discuss the many topics related to running and maintaining core facilities for proteomics in these challenging financial times.
